If you are recording directly into your soundcard, make sure you have it plugged in the "line in" and not "Mic". On the Windows Recording Device make sure the "microphone in" is muted. This makes a very big difference.

You could try a Noise Gate (either hardware of software), or use a filter to remove the noise from the recording. (there is probably some kind of noise reduction filter somewhere in your software.)
